While there are great shinobi villages there are also some villages that while they may not have a good reputation as the five well known ones they do possess their own military power and are hidden within different lands or share the same land as one of the other five and report directly to that main village. These sorts of villages are common for a rouge nin to hide in or to as a birthplace of one as security is a bit more lax in the smaller villages.
