After the Fourth Great Shinobi World War ended, the world was experiencing a time of peace. The villages for once were able to live in relative harmony with one another as they rebuilt, and for once, all seemed to be well. The kage were able to live peaceful lives and soon began retiring, passing on the baton to the next generations. That is until an unknown virus infects the northern coast. The first to fall is the once powerful Raikage, Ay. While many thought this virus was a simple mutation of what may have well been the flu, no one would ever think of the destruction it would cause. Especially when it infected a certain Uzumaki Naruto.
With his death came the malice; with the malice came the destruction; with the destruction came the shinobi' revolt; and with the revolt came the sacrifices. The Bijuu became filled with malice that they sought to destroy the world. Shinobi sought a way to fight them and once again capture each of the Bijuu. Time passed, and a plan was devised. The Jinchuuriki would be sacrificed for the greater good of the world, and with the deaths of nine individuals, an uneasy peace began.
As time continued, the villages began to truly restructure. In a peace that would last 80 years after the downfall of the Bijuu, the world would see the creation of a great many things. Technology was beginning to take root and before long the blossoms that grew from the tree of the advanced mind would bear fruit. A many great things came to be. A railroad between the vast many nations. Mechanical limbs to replace lost ones. Radios that could reach between villages. Everything seemed to be becoming less reliant on the shinobi. Only the need for them never truly vanished. As with the growth of time, also continued the growth of malice.
The idea is sound and actually quite interesting. I thank you for including the drawbacks in the description but I have a few questions before I can stamp it.
1. By definition, the Kenagegan isn't a dojutsu as you've described it. Dunno if I missed the connection between the eyes and the ability to infuse 'soul' into weapons but as far as I can see, the eyes are just a manifestation of the ability?
2. If the only prerequisites for 'activating' the Kenagegan is powerful chakra and training, why aren't there others out there doing the same thing? Perhaps the wording just needs to be fixed up a little. It'll be pretty hard to sell an eye mutation while excluding family as a criteria.
I think that might be it. Just fix these things up a bit and we'll get you set.

The Kenagegan is more of a symbol of inheritance. It is passed down from master to student upon completion of their training, and as such is the main symbol for members of the clan (besides the tattoo of course.) The Kenagegan is, in essence, a mutation of the eye that occurs when one is exposed to said mutation. Every human has the ability to unlock the Kenagegan, which is the reason why this clan is more of a sect than an actual clan. Members have no blood relation to one another. A master can pick anyone and train them, it's all up to personal discretion how the style is passed down.
The reason I call it a dojutsu is because of its ability to bestow passives upon the user while sacrificing certain aspects of their 'soul' IE, the ability to use normal ninjutsu/Genjutsu. The reason, at least in my mind, that no one else has found this certain mutation is because without the knowledge of focusing chakra into a weapon, any shinobi who unlocks this mutation has likely lost their life. The clan is scattered, because the masters for every style would never stay in one place. They are free to travel, to learn about different paths.. hell, even free to join an 'enemy' faction. The clan isn't loyal to anyone, not even itself. The only alliance their members have is to their own styles, to ensure that they are passed on and survive.
I hope that further explains my thought process behind this 'Clan'
Only one last thing to hash out then, thanks for the explanations. I'm fine with the Kenagegan being what allows the user to do these things but I still can't call it a dojutsu simply because the ability, while being enabled by the eyes sure, isn't using the eyes the way its explained. If you absolutely want it to be classified as a dojutsu, show how the eyes themselves are infusing the weapons and granting the passive abilities. As it's explained, the eyes are more of a aesthetic indicator of the ability.
'Tis the reason why I warned at the beginning that the Shokei is not like normal clans. Perhaps a further explanation of my thought process is in order. While I stated that the Kenagegan is the symbol of inheritance, I guess I should go into further detail about the styles in question. While most Dojutsu are activated at the user's will, one does not possess the ability to activate or deactivate the Kenagegan. It activates automatically when using the style they had been taught. Sort of like a right of passage.
I think of it like this, The Hyuga clan require the Byakugan to be activated in order to use their Jyuuken style. The Shokei are the same, and since most members shouldn't be fighting with anything other than their soul weapon, the Kenagegan will always be active.
Honestly, I was curious how I would modify the Kenagegan. I took a previous clan that I had created on a different forum and morphed it into the Shokei, because the original clan wouldn't work here. I had originally intended for the eye to allow its user to analyze the weapon styles of their opponents in order to look for weaknesses, and possibly to steal and modify techniques, but felt that would be denied on this forum.
